Nothing in CCleaner to affect hardware like Printers Butter All its concerned with are generated files such as temporary files  Does target things like Old cached items such as Java and Quicktime click on the Applications tab to see all the additional places it looks at and of course if your Printer is listed there ( very unlikely) untick the box to stop the program from probing the files OK? And If your printer is going funny when you clear files with this program we can try to find out why this happens and perhaps find a fix?
